What are $SAKAI_HOME and $CATALINA_HOME environmental variables for?

Good question.

Sakai will look in $CATALINA_HOME/sakai for the "" file unless you tell it to look elsewhere, and elsewhere is specified by the $SAKAI_HOME variable. (If you don't specify $SAKAI_HOME then it defaults to $CATALINA_HOME/sakai.)

For example: if your Tomcat is in /usr/local/tomcat and under there you have sakai/, you can set up your variables like this:

export CATALINA_HOME=/usr/local/tomcat
# the following is unnecessary/redundant/explicit statement of the default:

If your is, say, under ~sakai instead, you would set your variables like this, instead:

export CATALINA_HOME=/usr/local/tomcat
export SAKAI_HOME=~sakai

As long as the Tomcat executables are inside $CATALINA_HOME/bin, and you can edit $SAKAI_HOME/, you're all set.

This applies to Sakai version 2.4 and probably others as well.
